After Order 66 was completed, and after the Republic turned into the Galactic Empire, the Emperor turned the Jedi Temple into the new Imperial Palace. Also they burned all the lightsabers from the temple. The Jedi Temple never got destroyed by Emperor Palpatine. It was kept standing as a symbol of his power and a warning to his enemies. It was also occupied by thousands of Imperial Stormtroopers. They were there to keep the Jedi Temple guarded and ready to ambush any surviving Jedi trying to get into the temple.
Anyway that’s what happened to the Jedi Temple after the Clone Wars Ended and Order 66 was issued.
